What about changing your package to run shutdown.exe -t no-secs and in SMS change the program from "SMS restarts" to "program restarts" ?
A number of shutdown programs exists - so find the one you like...
You could also start the with prompting the user "App xyz will be installed. After the installation your machine will be restarted. Press Ok to continue".

I have the same situation.... packages have been tested ok and need to be deployed as hidden. The SMS's 5 minute shutdown warning works great and has the users interface I require, but 5 minutes it too short. Have you had any luck finding a solution? What about the final 60 second countdown... can that be extended too?

I found the solution... well, I used up some of our corporate support time with Microsoft Support and they provided me with a solution. Their response was:
We can change the default 5 minute countdown for reboot of the client computer by editing the Sitectrl.ct0 file.
Stop SMS Executive and Site Component Manager Change the value listed below to represent how long (in minutes) you want them to show (in Sitectrl.ct0 file) PROPERTY <Reboot Countdown><REG_DWORD><><5> Restart SMS Executive and Site Component Manger
Their above answer was a little brief... the file you're looking for is in x:\SMS\inboxes\sitectrl.box. Fields of particular intrest are:
As MS said, the <Reboot Countdown> is a counter in minutes... my example above is for 15 minutes and has tested so just fine. I believe <Reboot Logoff Notification> is a binary field where a value of 1 or 0 enables or disables the final warning/countdown window (the user cannot close this window or stop the countdown). The value <Reboot Logoff Notification Final Window> shows this final warning/countdown window for the number of seconds specified before forcing the PC to reboot. My example above of <300> shows that final window for 5 minutes and has tested ok in out test environment.
Please note these alterations are undocumented and unsupported... Microsoft Support made this very clear when providing their above solution to me.
